When I read an email in the "inbox" or in the "All Mail" it still show up in the other selection. How can I make it sync so that once an email is read in one place, it won't show up as unread in another?

I don't see the point to subscribe to 'All Mail' in Thunderbird in the first place.

Unless you have a special need for it, simply unsubscribe from 'All Mail'.
