I have a Samsung S3, Android version 4.1.2 and using Firefox 25. When I was using the default Internet app, every time I clicked on a youtube or play store link, it would ask me what program I would like to open it with. But when I do the same in Firefox, it goes to the mobile site automatically. Can I change this?

This will be possible in Firefox 26 (Firefox Beta for Android) currently. Native handling works by adding an icon to the address-bar that opens the native application to handle the content should one prefer to do such. It should be available in Firefox Beta right now which you can get through the Google Play store.

Thanks but I downloaded both the Nightly and Firefox beta apps, and neither fixed the issue

As patrickmc said this will require an action on your part. When the Play Page fully loads there will be an Android head on the right hand side of the address bar. When you tap that icon it will launch the URL into the Play Store app.
