I have a dual boot windows/linux with firefox installed on both of them. I use the same firefox account with sync. Linux is fine and I just had to log in once to sync it, but on windows, firefox continually desyncs. Like, practically every time (but not always) I use this partition and open firefox, it's desynced and I have to re-sync it manually (and it is a lenghty process because I have to log into firefox sync, then go to my email address and retrieve a code to confirm it's me).

Ps: I have linux mint and windows 7.

You are using separate profile folders and you do not share the same profile ?

The current Sync version uses the password manager to store the authentication data that is used to connect to the Sync server. When Firefox is started and you use the master password then you need to enter the master password to be able to connect to Sync. The chrome://FirefoxAccounts entry in the logins.json file stores the Firefox Sync account authentication data (kA and kB) in JSON format (this entry is hidden from Lockwise). If you need to login each time you start Firefox then this means that you do not keep the credentials that are stored in the Password Manager, so make sure you do not use cleanup software to remove this data.
