I am trying to get rid of my organization controlling my settings. I have gone through about:config but I have been unable to change to false, security enterprise_roots enabled. I am still unable to use Firefox or get duck-duck go as my search engine.

You need to disable this HTTP scanning in your security software if that is the cause for showing this notification, otherwise you will be getting n error page that the certificate isn't trusted.
