Within Account Settings, Synchronization & Storage, I have unchecked the gmail "All Mail" folder, and then closed Thunderbird and deleted the AllMail. and AllMail.msf files. But when I restart, Thunderbird recreates those folders and starts downloading 10,000+ messages. How do I permanently stop this?

When you uncheck a folder in the Sync and Storage section, it just sets the folder to download headers only. Did you unsubscribe to All Mail by right-clicking the gmail account in the Folder Pane, Subscribe..., and unchecking All Mail? See the All Mail section here.

I hadn't done the Subscriptions step... that solved it!
