I use FastMail, and I've set up 2 Factor authentication. I can't seem to find the location in Thunderbird to indicate I'm now using 2-Factor auth, so it will prompt me to enter the authentication code that is generated on my smart phone in the Authentication app.

You don't enter the details of 2-factor authentication in TB, but change the existing password by entering the app password created at fastmail.
