If you are talking about the Firefox Refresh, it only resets Firefox. This would not do anything to the download folder.

Please provide more details of the problem.

Try it out. Take all your files out of the download folder, and then create a word document in the download folder. Next, use the Firefox refresh option. Now check the download folder. The file is gone.

Refresh has a habit of doing things it shouldn't! Please look on your Desktop for a file named Old Firefox Data - Refresh Firefox - reset add-ons and settings.
