Hi, I'm using Thunderbird 52.9.1 on Windows 7 professional.

I've discovered that all emails sent from a valid "no.reply" server that is in my address book lands automatically in the junk folder and is immediately deleted. Even when I am within the same session, the emails don't appear in the junk or trash folders. When I click "get messages", I can see the status message "downloading X of Y messages", and in the end, all messages from that server disappear. When I login on my provider's email server, the emails are visible, and on my smartphone where I use the gmail app, as well.

What should I change in my settings ? I already tried to reset training data, to no avail

Here is the article on Thunderbird junk controls. https://support.mozilla.org/en-US/kb/thunderbird-and-junk-spam-messages Note there are global and per account settings. The default Thunderbird action is to mark the message with a junk icon and leave it in the Inbox. Your provider might be doing something with these messages instead of it being Thunderbirds.
