The options for emails on the Inbox indicate that I can only delete both (PC copy and server copy), but I wont retain all messages....is there a way around this eg do I transfer all messages I want to keep out of my inbox to another folder or folders, then allow deletion of emails from my inbox which will also delete the server copy? If this is correct, where do I set up the folder to retain the emails and, can the movement or copying of emails to this folder be made automatic....if so how? Appreciate your advice.

Your question implies that you are using IMAP. Move any messages you want to keep into the Local Folders account in Thunderbird. This gives you a local copy (on your HDD) so you don't need what's on the server.

You can automate the movement into Local Folders by means of Message Filters.
