I have the most recent version of flash - 10.2.159.1 installed. Where specifically (i.e. folders and which order) does FF 3.6.16 check for flash and what does it compare against?

buddy, i really don't know what is your distribution. if ubuntu, fedora, mandriva, i recommend you use the flash player update through their own source servers from the distribution itself. do not use the flash player install packs from adobe official, sometimes it may cause compatibility problem and make you "force" downgrade.

That's what I did. FF 3.6.16 is not picking it up from where it was installed. I copied libflashplayer.so to $HOME/.mozilla/plugins as this is supposed to override any other place it may be stored. I really think I have a bogus copy somewhere. I have tried doing a search for the file and the only ones found are for 10.2.153. Where is FF looking, what is it comparing against, where did it find the one that it is objecting to? FF 4 finds this version and has no problems with it.
